Okay here's the deal, maybe I'm doing it wrong but I can only get the kabooms to blow up the sphere running back and forth once in every dozen times! The timing has to be one, one-hundreth of a millisecond correct (I told you, I may be doing this wrong) SO, even when I get that right, I'm still stuck trying to keep the kabooms trapped in the right side to activate the red gate timer! I know I have to destroy the boxes to activate the generator so I can get the hell out of there, but I can't see a way to do both!
I'm sorry if I've given too much away, but if someone else out there has figured this out please tell me!!
Once you have fired the original kaboom, allow his replacement to guide you through the upper gates and go through the TP. Next wait for the kaboom to pass and jump over to the buttons and guide the kaboom through the gates so he can extinguish the flame below the last gate. Now let the next kaboom guide you through the gates again. This time though go quickly down and push the boulder and return to the red TP and enter it. Now the boulder can be pushed to the timer switches. You need to time this so that the first gate is open when he gets there but not too soon or the last gate won't be open. This kaboom will explode the barrels. Now the gates are open and the next kaboom will exit into the lower rooms. You can now get to the lower rooms via the red TP.
